Whenever I link, say, a character to another character (siblings for example), that character will be listed twice. At the moment, I have 4 deities in a single religion, but every deity is listed twice and they are all listed as being part of two religions (the same religion, twice).

This happens to me too,but more than twice (A lot more) The only way I can fix it is to go back and manually get rid of the extras.

Go back to editing the page, scroll down to where the duplicates are and just click the X beside the extras, and save. That's how I do it.
I've discovered the root of this issue. I don't know the cause, but I now know how to cause the problem.
Whenever a Page presents the option to Link as a field, it automatically duplicates said page when linked.
However, if I use the link feature on any text-based field (default and the fields I create for my pages), the linked page is not duplicated. I hope this makes sense and helps eradicate the issue. I've found a workaround of just creating my own field for the same purpose, and linking pages that way, but I like how relations show up at the bottom of pages when you use the actual Link fields provided on the pages.
Thanks for the description, @divetoheart. I'm not sure why it's still duplicating for you (it's only creating single links for me), but I'll dive in today and see if I can get it sorted out.
