The Pearl Thief by Elizabeth Wein
It's a prequel to Code Name Verity and it's a historical mystery set in 30's(?) Scotland. The protagonist is Julie, from Code Name Verity, and it's a coming of age story. So in short it has: historical fiction, a bi protagonist, mystery, a hint of romance, and also a hard of hearing MC.
Also, Julie is my precious smol bi child and I love her so much?? It also adds the question of "Were Maddie and Julia involved prior to CNV??"

Also do any of u know of some lgbtq books that don’t actually give away that it’s queer on the cover? Or on the back or front flap??? Asking bc my mom is homo + transphobic and would lose it if she found out I was reading queer fiction. She tends to go through my library books so :/
Magnus chase and Aristotle + Dante have fit this criteria mostly and I have considered Dress codes for small towns, also any websites for reading books for free are good too thx

Six of Crows also fits this criteria as well, although sexuality isn't really the main focus of the book. It's one of those books where two of the characters just happen to be gay and it doesn't really have a huge impact on the story (and iirc, it doesn't really get addressed until the second book). Still, both books in the series are amazing.
Carry On by Rainbow Rowell also fits this criteria don't kill me but I actually really hated this book. I figured I'd mention it anyways since it fits your criteria and a lot of people seem to like it

Ivy Aberdeen's Letters to the World has a very subtle cover, it's pretty safe for closeted kids. The style is sort of kiddy, suited for slightly younger ages, but it talks about figuring out sexuality in middle school and it's really cute
